Hi, this is a very small discrepancy in the documentation but just wanted to point you to it. The description of the make-consensi.py script outputs consensus sequences in a .fq format whereas the trimmer.py script uses .fa inputs.
It might be less confusing to a new user to make this consistent, or just mention in the description of trimmer.py that it can accept both .fa and .fq inputs
