ProteoRE tool 'reactome' Re-opened #738

This is a new PR based on #593, with the latest master branch merged, in hopes that automated tests will succeed where they were failing previously.

If this branch is able to be merged, then I'd defer to the original authors: @combesf, @yvandenb, @vloux. I wanted to help get this into tools-galaxyp, because we're interested in this being available in the ToolShed.
