I like clinker for visualizing synteny in plasmids.
There is a problem with plasmid sequences, however, in that they don't always start at the same position. Bacteria chromosomes are rotated to start with RecA for example.
These two plasmid sequences are the same, but they start at different positions. As I move the figure around, it would have been nice to just pull the bottom sequence left and have it show up on the other side. (I hope that makes sense).
For now, I'm going to rotate one of the sequences and have them start with the same gene, so this is a feature request.
