In the "Troubleshooting" section of the Wiki, the directories of conf and dwoo are described as /var/lib/ganglia or /var/lib/ganglia-web. But this is misleading.
If you follow the guide for installation described in the Wiki and install gweb in /var/www/ganglia2 (I am using Ubuntu/Debian), the correct directory of conf and dwoo should be /var/www/ganglia2/var/lib/ganglia or /var/www/ganglia2/var/lib/ganglia-web.
