We have carefully gone through all the definitions we employ in the paper. We think that that graph-theoretic terminology is very convenient in our case because we employ methods and approaches from graph theory. We have added an explanation in the introduction to put our terminology in context with the book Plylogenetics (Semple and Steel).
Carefully go through our definitions to make them consistent with e.g. the terminology in the book "Phylogenetics" (Semple and Steel), which is regarded by many as the reference book for the area. I guess what the authors mean by NNI-graph is generally referred to as Treespace (under NNI-moves).
