Fix Makefile #3

The current Makefile is a simple basic example.

I was not able to verify that Makefile works properly.

Test and fix the Makefile as necessary

This task is basically complete. I fixed the CMakeLists.txt so it included all of the source files in all of the directory in /src.

Closing this.
