--mpheno problem #7

Diao Shuqi reported a bug in gear.subcommands.CommandArguments.setPhenotypeIndex(String[] pheIndex)

the problem is that I incorrectly wrote "this.mPheno[i]--;" I've removed it now.

see this commit.
