Not sure this is an issue with Navigator, but typically when an object is deleted in the IDE, and an SE window is open on the script of that object, the SE window closes upon deletion of the object. If however I delete the object in Navigator, the SE window remains open. It doesn't cause any real issues so far as I know, but it seems an easy thing to fix.
