Would it be difficult to implement a function that extracts CNEs (that do not overlap either target(s) or bystander(s)) from GRBs? Maybe for zebrafish and chicken elements or the most commmonly used sets of CNEs...
I have done this with bedtools (intersectBed) for the human/chicken CNEs overlapping your GRBs. Such CNEs (GRanges) produced by this function could be later passed on to other tools for downstream analyses
