Replacing the game ini "swapmode = 0' to "swapmode = 2" will fix the flickering
issue.
The ini fix is sufficient and you may close the issue.

"swapmode = 2" causes heavy glitches, see attached screen shot.
I need to find better solution.

You are right about swapmode=2
I change my 1964 game settings for Blast Corps and it is now working without
the flickers.
You may close the issue as invalid.

The game flickers in some places indeed, at least with Pj64.
Which settings you use to remove flickering with 1964?

For the latest build, I have tested with the following in many different levels
& planet surface and no flickering on 1964:
Max VI Limit : PAL 50 vi/s (U version)
Counter Factor : 1
Timing Control : NO
32bit : NO
Save Type : MEMPAK
EEPROM Size : 4Kb
[Blast Corps]
clip_zmin = 1
filtering = 1
lodmode = 1
swapmode = 0
fb_smart = 1
fb_hires = 1
But I do notice a weird squarish shadow that sometimes appear during the
cutscene(see image1) which is not seen previously.

I have put back "fb_read_alpha = 1" into the game ini and the weird squarish
shadow is gone and still working well without flickering.

I confirmed the flickering is gone, so it is not a glide64 issue.

Are clip_zmin = 1 and lodmode = 1 really necessary. Which glitches they fix?

lodmode=1 is my default.
Official default should be lodemode=0.
I can't remember why I added clip_zmin=1.
So, you can ignore that setting.
