proposed cleanup for myelination related terms #3525

Closed gocentral closed 9 years ago

gocentral commented 18 years ago

The terms related to myelination need some help...so here is my proposal. The steps to take are outlined below. The attached file is a snipped of an obo file just to illustrate the desired structure.

-Doug

I. Rename and then merge these terms Rename 'cellular nerve ensheathment' (GO:0042553) to 'cellular axon ensheathment" Rename 'nerve ensheathment' (GO:0008366) to "axon ensheathment" Merge 'cellular axon ensheathment' (GO:0042553) into 'axon ensheathment' GO:0008366 Finally, 'axon ensheathment' (GO:0008366) should not be a child of neuron maturation....instead it should be is_a GO:0007272

II Rename these terms Rename 'ionic insulation of neurons by glial cells' (GO:0007272) to 'ensheathment of neurons'...no obsoletion should be necessary Rename 'central nervous system myelination' (GO:0022010) to 'myelination in the central nervous system Rename 'peripheral nervous system myelination' (GO:0022011) to 'myelination in the peripheral nervous system

III. Add new relationships 'glial cell development' (GO:0021782) is_a 'cell development (GO:0048468) 'Schwann cell development' (GO:0014044) is_a 'glial cell development' (GO:0021782) 'paranodal junction assembly' (GO:0030913) part_of 'myelin formation (GO:new)

IV. Add the following new terms

name: ensheathment of non-myelinated axons def: The process by which a non-myelinating glial cell membrane closes around an axon. is_a: GO:0008366 ! axon ensheathment

name: myelin maintenance in the central nervous system def: The process by which the structure and material content of mature central nervous system myelin is kept in a functional state.
is_a: GO:0043217 ! myelin maintenance relationship: part_of GO:0022010 ! myelination in the central nervous system

name: myelin maintenance in the peripheral nervous system def: The process by which the structure and material content of mature peripheral nervous system myelin is kept in a functional state.
is_a: GO:0043217 ! myelin maintenance relationship: part_of GO:0022011 ! myelination in the peripheral nervous system

name: myelin formation def: The process by which the wraps of cell membrane that constitute myelin are laid down around an axon in the central or peripheral nervous system. relationship: part_of GO:0042552 ! myelination

name: myelin formation in the central nervous system def: The process by which the wraps of cell membrane that constitute myelin are laid down around an axon by an oligodendrocyte in the central nervous system. is_a: GO:new ! myelin formation relationship: part_of GO:0022010 ! myelination in the central nervous system (GO:0022010)

name: myelin formation in the peripheral nervous system def: The process by which the wraps of cell membrane that constitute myelin are laid down around an axon by a Schwann cell in the peripheral nervous system. is_a: GO:new ! myelin formation relationship: part_of GO:0022011 ! myelination in the peripheral nervous system (GO:0022011)

name: ensheathment of non-myelinated axons in the central nervous system def:The process by which a non-myelinating glial cell membrane encircles an axon in the central nervous system. is_a: GO:new ! ensheathment of non-myelinated axons is_a: GO:new ! ensheathment of axons in the central nervous system

name: ensheathment of axons in the central nervous system def: The process by which a glial cell membrane closes around an axon in the central nervous system. This can be a myelinating or a non-myelinating neuron-glial

interaction. is_a: GO:0008366 ! axon ensheathment

name: ensheathment of neuronal cell bodies def: The process by which satellite glial cells isolate neuronal cell bodies. is_a: GO:0007272 ! ensheathment of neurons

name: ensheathment of non-myelinated axons in the peripheral nervous system def: The process by which a non-myelinating Schwann cell membrane encircles an axon in the peripheral nervous system. interaction. A single non-myelinating

Schwann cell will typically associate with multiple axons. is_a: GO:new ! ensheathment of non-myelinated axons is_a: GO:new ! ensheathment of axons in the peripheral nervous system

name: ensheathment of axons in the peripheral nervous system def: The process by which a Schwann cell membrane closes around an axon in the central nervous system. This can be a myelinating or a non-myelinating

neuron-glial interaction. is_a: GO:0008366 ! axon ensheathment

Thanks for the obo file - very helpful!

Looks good ... I've corrected a couple of typos, and left out one or two relationships that appeared in the obo file but would've been redundant. Otherwise, all done as suggested.

new terms: ensheathment of non-myelinated axons GO:0032285 myelin maintenance in the central nervous system GO:0032286 myelin maintenance in the peripheral nervous system GO:0032287 myelin formation GO:0032288 myelin formation in the central nervous system GO:0032289 myelin formation in the peripheral nervous system GO:0032290 ensheathment of axons in the central nervous system GO:0032291 ensheathment of non-myelinated axons in the central nervous system GO: 0032293 ensheathment of non-myelinated axons in the peripheral nervous system GO: 0032294 ensheathment of neuronal cell bodies GO:0032295

Midori...This is closed...almost.

I think you added 'myelin formation' as an is_a child of 'myelination'...it should be a part_of.

I've set up myelination to have two parts...formation and maintenance.

oops, you're right! I was even thinking 'part_of' but clicked 'is_a' anyway. Now fixed. :)

And one more odd item..

It looks like 'glial cell development' is both is_a and part_of 'cell development'. Should only be is_a.
