Thanks! I've added these terms:
rRNA (pseudouridine) methyltransferase activity GO:0070037 rRNA (pseudouridine-N3-)-methyltransferase activity GO:0070038 rRNA (guanosine-2'-O-)-methyltransferase activity GO:0070039 rRNA (adenine-C2-)-methyltransferase activity GO:0070040 rRNA (uridine-C5-)-methyltransferase activity GO:0070041 rRNA (uridine-N3-)-methyltransferase activity GO:0070042
We can add a term for m4C if the enzyme is found.

I just plowed through the known E. coli rRNA methyltransferases and discovered that there are no specific GO function terms for a number of them.
* rRNA (guanosine-2'-O-)-methyltransferase (RlmB)
They all use S-adenosylmethionine as the methyl group donor, and I assume that they can all be treated in a way analogous to existing rRNA methyltransferase activities. The pseudouridine one may also need a new parent, rRNA (pseudouridine) methyltransferase activity.
There seems to be an additional rRNA modification for which no enzyme has been identified yet (m4C); I'm attaching a figure from the online EcoSal book (chapter 4.6.1) that shows all the modifications.
Thanks!
