HYDROGEN PRODUCTION

H2 is generally thought of as a byproduct, so we don't want to add a grouping term for H2 production/biosynthesis, because it would cover so many reactions and you are just interested in a subset of these. We think the best way is to put most of these terms under 'fermentation':

suggested arrangement:

fermentation ; GO:0006113 --[isa]fermentative hydrogen production ; GO:NEW (or carbohydrate fermentation) ----[isa]xylose fermentation ; GO:NEW (related synonym: hydrogen production from xylose) ------[isa]xylose catabolic process to x (if we know what x is)

fermentative hydrogen production The fermentative conversion of organic substances to hydrogen. synonym: H2-producing fermentation Wikipedia: Fermentative_hydrogen_production

how does that sound?

QUESTIONS:

  1. What is direct and indirect biophotolysis? GO:XXXXXX06 Hydrogen biosynthetic process via direct biophotolysis GO:XXXXXX07 Hydrogen biosynthetic process via indirect biophotolysis

  2. GO:XXXXXX35: Hydrogen-sensing hydrogenase activity The definition and name don't correlate. Is it the enzyme you are annotating?

  3. Please request ChEBI terms for all chemicals referenced e.g. monolignol

MATURATION TERMS We don't create terms for maturation of specific proteins. You could use the annotation extensions (column 16 in the annotation file) to make reference to the specific protein. Or we could create terms for 'regulation of x activity' instead. Note there is no 'dehydrogenase' term... would have to use the parent oxidoreductase term instead.

These ones:

GO:XXXXXX23: Nitrogenase P cluster complex namespace: cellular component def: complex metallocenter in nirogenase that mediates the shuffling of electrons between the metal centers of the Fe protein and the MoFe protein. is_a : protein complex synonym: ([8Fe- 7S]) cluster PMID:17563349, PMID:19828444 [GOC:MENGO_TT]

GO:XXXXXX24: Nitrogenase H cluster complex namespace: biological_process def: A catalytic cofactor comprised of two iron-based clusters connected via a cysteinyl sulfur atom is_a :protein complex PMID:21673792 [GOC:MENGO_TT]

Are too specific - not protein complexes, just iron and sulfur so won't go in cc.

GO:XXXXXXXX80: heterocyst namespace: cellular component def:A differentiated cell that carries out nitrogen fixation, often found in cyanobacteria is_a : cell PMID:16390435 [GOC:MENGO_TT]

is a cell type not a cc (it's in cell type ontology if you want to use that: CL:0000724).

These ones are a bit odd, Trudy:

GO:XXXXXX51:lignin biosynthesis from p-hydroxyphenyl process namespace: biological process def: The chemical reactions and pathways resulting in the formation of lignin from p-hydroxyphenyl lignin, part of : GO:XXXXXXXXX: lignin biosynthetic process Synonym: H-lignin biosynthetic process PMID:21116223 [GOC:MENGO_TT]

lignin is a heteropolymer, and p-hydroxyphenyl lignin etc are the monomers, but you can't construct lignin from one type of monomer so e.g. lignin biosynthesis from p-hydroxyphenyl lignin doesn't make sense. You might want to rethink what you're actually trying to represent here?

This one:

GO:XXXXXX47:ethanol biosynthetic process from syngas namespace: biological_process def: The chemical reactions and pathways resulting in the formation of a ethanol from syngas, a synthetic gas mixture of varying amounts of carbon monoxide and hydrogen PMCID: PMC2946384 [GOC:MENGO_TT

is out of scope for GO as it uses a synthetic gas. And this one:

GO:XXXXXX48: Carbon monoxide fermentation to acetate, butyrate, ethanol and butanol namespace: biological_process def: The chemical reactions and pathways resulting in the formation of acetate, butyrate, ethanol and Butanol from carbon monoxide PMCID: PMC2946384 [GOC:MENGO_TT

seems kind of unbalanced - presumably it requires more than just CO to make all these compounds! From that paper (fig 3) it looks like you might want a few different terms there. It would be really helpful if you could provide a link to KEGG or MetaCyc for these pathways, wherever possible.

'iron molybdenum cofactor' also needs to go in CHEBI:

GO:XXXXXX19: Nitrogenase iron molybdenum cofactor binding namespace: biological_process def: Interacting selectively and non-covalently with iron molybdenum cofactor, essential for is_a : GO:0048037 : cofactor binding synonym: FeMoco of cofactor binding PMID:17521738, PMID:17203313,PMID:16893897 [GOC:MENGO_TT]
