[x] Eliminate excess System.out.printing during run
[x] Provide a useful summary of progress while running
[x] Provide a useful summary when run completes
[x] Document and organize dependency on step 1 REACTO generation, step 1 pathway conversion
[ ] Eliminate excess unused files in repo.
[ ] Maven deployment ???

I preparation for the next phase of this endeavor, I'm trying to tidy up the repo wrt projects. Does anyone know if these last two tasks were done? If not, should we carry them over to the new phase. Clearly there wasn't a dependency on them to get the manuscript out.
