For the causally connected pathways, enable these to be downloaded in one large SIF-formatted file (per organism) for analysis in CytoScape. These need only to contain the gene products as nodes, and causal links between those gp nodes (e.g. gpA <-enabled-by- MF1 -causally-upstream-of-> MF2 -enabled-by->gpB is represented as gpA -> gpB, where -> is some generic causally upstream of relation). For activities that are connected via an intervening “activity regulating process” (e.g. transcription), ignore the process and link successive gene product activities. Paul and Chris will test in Cytoscape to make sure it works with the cytoscape tools.
