Command-line Input Can Only Be FASTA #32

I see --in, --input=<input> Input fasta file but web server accepts HSD, VCF and FASTA. Why not VCF and HSD for command line?

Works also with vcf and hsd. We will update the usage output. see d8c95d7582fa714e4ab3b155bdff683336c016e4
