I have this plot. Based on the R2, I don't think I should feel worried but the plot looks very odd. There seems to be some strand ambiguities. Is there something that has gone wrong and how do I change it? It looks like A,C,G,T snps. It also look like the diagonal line is opposite to what it should be.
