Convert all file comments #293

We need consistency in comments within our files. Inside each of the framework atoms, molecule and compound files change the standard comment block at the top of the file to match

// MODULE NAME
// 
// Description: 
// ==========================================================================

If any of the comments require updating and you cannot populate yourself then please note these carefully in the comments below.

Seems good to me. I'll have to duplicate this in the new repo.
