Sorry, i can't reproduce with the steps provided.
I did the following:
1) Open SuperPutty
2) Open a session
3) Verify I have focus by running "ls"
4) Alt-Tab to Visual Studio
5) Alt-Tab back to SuperPutty
6) Verify I have focus by running "ls"
Are those the correct steps?

I checked your steps
Now i checked these steps in Windows XP.

Here i have a running Firefox in Windows as second instead Visual Studio.
When i press "Alt + Tab" in this step i see again window SuperPutty (what do
you have a window in focus?) but the form of cursor to be changed from
straight to dotted and 'ls' command doesn't work because focus now is
everywhere in SuperPutty (i don't know where - i press some buttons but no some
actions). If i press a second time "Alt + Tab" i have a Firefox window in focus.

I have the same issue, running 1.3.0.7 in Windows XP. If the Session Tree is
visible, that is where the first ALT-TAB takes me. But even if I close the
session tree and quick connection toolbar, I still have to press ALT-TAB twice
to leave SuperPutty. When no toolbars or session tree is visible, I can not
tell where the first ALT-TAB places focus.
I had the issue when running 1.3.0.6 as well.

I have the same issue with 1.3.0.11 and WinXP Pro SP3.

Superputty is great but I use alt-tab all the time and this is getting to my
nerves...

Any progress been made on this. I'm a new user to superputty and this issue is
the first and only issue I have had with the application. For me, this is the
one bug that renders this application useless for me. When I alt-tab away and
back, my focus is not right forcing me to click on the ssh active session to
re-acquire focus. I'm going to have to go back to my original client unless
anyone has a solution.

I went back to mtputty. No bugs but no handy connect toolbar.
