This crash happens when opening multi-molecule .pdb files such as those found on this website:
http://www.ime.unicamp.br/~martinez/packmol/
One of those "bilayer.pdb" is attached. This crash does NOT occur when the same pdb files are opened on the Windows version of Avagadro.
Thanks for your great work on this program -- it seems Mac versions are always well-behind Windows versions when it comes to scientific programs.
