Is there a way to toggle back and forth between our GitHub account identity and our GitHub Enterprise account identity in the Desktop App?

It depends a little on what you mean by "identity". The Desktop application allows you to sign in to two separate accounts, one on GitHub.com and one on GitHub Enterprise. However, the Desktop application tends to assume that your personal identity (name, mostly) will be the same between both accounts -- I know that's not always the case, but it might be for some people.

If you need to have different identities by repository, you might look at setting up per-repository configuration settings (--local) here.
