The scripts set most repos to private, which in turn turns off pages, advanced security, dependabot and a bunch of branch protection options.
I manually set all repos back to public, in which case you can finish the whole class without issues. Ideally the script should check the license status of the org and be clever, or warn that the class must run in a paid org.
