My apologies, I found I had the same issue with other emulators. I was
(incorrectly)
assuming that all was loaded into mem for the emulator at the point of step 2.
Step
3 (second mem card) had roms only and no hbc/apps data and folders.
Loading all my roms onto the same sd card that i used for hbc and homebrew apps
solved the problem perfectly.
Apologies for any inconvenience, leaving this up in case anyone else has this
problem
(should be marked closed, or some similar categorization).

Glad you got it worked out, but it's probably not actually because the app
wasn't
fully loaded into RAM (in fact, that's how they work, most of the time,
especially
the ones that are a few megabytes at most, as there is plenty of room), but in
fact
because when you swapped the cards, the program was expecting to pull ROMs from
the
same card it initialized as it started up. As far as I know, Wii64 does not
have a
hot-swap thread, which is required to be able to switch USB drives or SD cards
without an option to reinitialize the hardware interface, and likely will not
in the
future, as it would eat too much into the vital game-running memory.
