Java Security Won't allow to open, Linux says file is not marked as executable #4

What steps will reproduce the problem?
1. download files
2. Try to run files
3. Create Virtual Linux machine
4. Download files on virtual machine
5. Run files on virtual machine

What is the expected output? What do you see instead?
Not sure what was expected, but java threw a security warning every time I 
tried to run the files.

What version of the product are you using? On what operating system?
Windows 8.1 and Ubuntu 14.02.2

Please provide any additional information below.
This program has the potential to be a fantastic tool.  I hope, these issues 
get resolved.
