Incorporated as --patristic_mode R . Uses an inline R script to generate the cophenetic matrix using ape. I had issues running the R script as a standalone file, it would crash the Java Virtual Machine each time. It's a small enough script that inline seems fine and fairly readable, but something to look into fixing in the future.
