Anisotropic minimum dissipation #8

This PR implements the anisotropic minimum dissipation (AMD) closure for turbulent sub grid stress and tracer flux.

The shiny new closure can be found in dedaLES/closures.py.

This PR also contributes a significant documentation update, including documentation for AMD.
