pkginfo files do not contain information on which manifests they are part of.
I probably don't understand the request.

Sorry. I phrased this incorrectly. When you import a pkg, it asks which catalog
to put it in, which is then stored in the pkginfo. Then you have to go into
the manifest and put the name as you set it during import into the manifest(s)
that you want the pkg to be part of. It would be really handy if it looked at
the catalogs you specified and then matched then put the name if the
coresponding manifest.
Maybe since I am farely new to munki, what I am talking about doesn't make
sense or is already a feature that I just don't know about...

manifests and catalogs are different things. I have 700+ manifests, roughly one
per client. And I have manifests that are included by other manifests. So (at
least from my perspective) adding a package to a manifest is always a manual
thing.
