To be absolutely clear, my request above is not an issue with the battery app.
It has been reported on several forums that the newer phones (like my Sprint
Motorola Photon) are having problems reflecting the accurate level of battery
power for extended batteries. Mine is a Seidio 3500mAh extended battery.

Regarding your primary issue, unfortunately the app has no way to report
anything more accurate than what is being reported to it by the battery via the
OS. Either the manufacturer or Google will need to resolve the issue if the
battery and/or Android is reporting inaccurate values.
Regarding the icon being pushed off the screen, I'm not aware of any way to
make the system prioritize the Battery Indicator notification over other ones.
If any one reading this knows a way to do so, or if you know of an open-source
app that seems to do so, please let me know.

Hi. I have the same problem with accuracy, bionic 2.3.4, but I used the clock
and found it is, at least on my bionic, that it is 50% off. When I reach 1% I
know I'm at 50%. I consistently get no less than 70 hrs. On my 4000 mah battery
I got from accessory swamp.com. The app works as it should with my standard
battery. Hope this helps. I USED STICKY NOTE to keep accurate times.
