Are you using the CLI, web service or calibre plugin?
Calibre plugin

What version of the product are you using? On what operating system?
Plugin 1.8.12, Calibre 1.26, Windows 8.1 x64 and (Arch) Linux x64

Please provide any additional information below.
Checking for metadata occasionally hangs when given a large number of fics, and 
also prevents normal use of Calibre while running. It would be ideal if 
metadata was run as a background job like story fetching.

That would require a significant degree of re-architecting.  

Plus, I don't want to encourage mass updates.  See:
