Missed cleavage support #1

Missed cleavage are only supported to the extent that the number of internal 
residues can be set to a fixed number e.g. allow 1 or 2 internal K or R in a 
tryptic digest. However this does not take into account KP or RP which is not 
typically considered a missed cleavage.

To solve this problem (and truly model real "missed cleaves"), the enzyme needs 
to be specified (and the software must store the correct regular expression of 
the enzyme).

We are working on fixing this issue and a future release will have this support 
enabled.

Fixed in version 1.0 release.

Now pair is calculated based on the sequence observed, hence we do not need to 
know how cleavage has occured.
