I had the same error. You need to define an absolute path in your .rtorrent.rc
file
for the download directory to get the correct values.

Web interface running on a Debian Etch, and rtorrent running on a Lenny (in
debootstrap/chroot) on the same host.

Are you running the web server in a chroot, jail or other environment that
prohibits
access to files outside the web servers 'document root' directory?
