Cannot make tool where number of cpus is user configurable #242

What steps will reproduce the problem?
1. When adding eg blast tool we might make cpus=12
2. We cannot then allow users to specify  -a  Number of processors to use 
[Integer]
3. At present we would have to add separate tools to allow this.
