Adding extension to output file resulting in double extension #46

What steps will reproduce the problem?
1. When running a tool like ebi_embosssirna that takes a file AA123456.fa it 
returns AA123456.fa.fa

What is the expected output? What do you see instead?
Would be good if yabiadmin had smarts to not add extension if it is already of 
that type.
