Mutually exclusive mandatory options #64

It would be useful to be able to configure mutually exclusive options. 
Currently these are setup as optional parameters, so if they're mandatory they 
could be missed, or user may select both.

This is more of a problem with options that take a value, as flags can be added 
to a dropdown box (bowtie quality scale).

NB: To complicate matters there is at least one example (bowtie) of more 
complicated combinations: <one_file> | -1 <file_one> -2 <file_two>

NB2: Other types of inter-paramter relationships too, ie -a_file option only 
possible if -A is defined.
