File extension replacement #65

Tools that add extensions to the input parameter to name the output parameter 
currently just glue it to the end of the existing fileendings.

It would be useful for some tools (e.g. Sam to bam) to replace the file ending.
someseq.sam => someseq.bam not someseq.sam.bam

Fixed in eeb0bdbc59cb on amacgregor-1. Have made this so someseq.sam becomes 
someseq.bam rather than someseq.sam.bam as I think this is the preferable 
behaviour.
