-p should rename transcripts even when running in "annotation mode" (single input file, no merge options) #81

This should be a consistent behavior, e.g. when gffcompare is run automatically on multiple groups of input files, with -p being specified by per group, it breaks the consistency of the output GTF naming per group if one group happens to have only one input file.
