I think this is broadly right, although I wonder whether cleaning and analysis should each be multiple chapters... This will probably become clearer once we're working on them, though
Yeah they'll both be big. But are chapters a less important concept now that we're using Bookdown? A chapter with 19 subsections is fine; as in one with 2.

Yep definitely I think it's important. I thought it could be in the intro Data analysis at Grattan section. But maybe the intro should just be "Why use R" instead, and in it we mention why using R meets Grattan's data analysis goals.
Yeah I think either do it in the intro, or do it on its own page. Combining it with the "using R at Grattan" stuff is a bit unwieldy to me, and it would mean that people who just want to remember how to set up a project folder (etc.) have to wade through irrelevant stuff.
In particular,
