This PR is continuing to explore (following up on the previous PR) the input data that we are using for network analysis.

In particular we examined:

  1. Clustering of samples based on core and accessory gene expression
  2. Examined samples that had high expression of both PAO1 and PA14 accessory genes
  3. Proportion of samples with low expression
