Figure and readme updates #57

This PR has the follow main changes in preparation for manuscript submission:

  1. Fixed typos in figures. New figures can be see in figure_generation/
  2. Fixed broken links and wording in subfolder readmes: 1_processing/README.md and 2_correlation_analysis/README.md
  3. Added a new notebook to plot the distribution of the PAO1 and PA14 compendia on PCs and quantify the difference between strains vs within strains in that PC space: 1_processing/4_viz_compendia_pca.ipynb
