Unable to run .app applications that is part of the root folder #106

We have a .app application inside the root folder of our template. Before running the grunt-init command it works as expected, but once we run grunt-init and try to run the application we get an immediate error:

no-quicken-for-you

Also, the file itself has a weird icon:

Any ideas about what might be causing this error and how to fix it?
