Color space conversion problem #14

What steps will reproduce the problem?
1. ./MosaikAligner -in CC9114LT_a.bin -ia ../JumpDb_1/hg18SOLiD.fa.bin - 
ibs ../JumpDb_1/hg18.fa.bin -out CC9114LT_a.bin.aligned -hs 15 -mm 3 -act 
25 -bw 17 -mhp 100 -m unique -j ../JumpDb_1/hg18SOLiD.MosaikJumpDb -p 8

What is the expected output? What do you see instead?
The maximum mismatch was set to be 3. However, Consed display showed lots 
of mismatch in base space, and the alignment orientation was also not 
consistent with SOLiD reads ID (e.g. forward was turned into reverse). 
Please see the attached powerpoint slide.

What version of the product are you using? On what operating system?
MosaikAligner 1.0.1342.

is the issue of colorspace translation fixed in MOSAIK 1.0.1370?

Hi Xiaoping,

Unfortunately the colorspace conversion is still an issue. One of my colleagues
(Wan-Ping) is working on the issue full time at the moment, so a solution 
should be
available in a week or two.
