What steps will reproduce the problem?
1. MosaikCoverage -in chr7.aligned.dat -ia chr7.cs.dat -cg -od .

What is the expected output? What do you see instead?

ERROR: Tried to write past the end of the coverage array for reference
sequence 0: reference begin: 38384722, end: 38384768 (mate 1: mw_88_1272_946)

What version of the product are you using? On what operating system?
MosaikCoverage 1.0.1388 
Linux 64
