-rur option corrupts the quality line #56

What steps will reproduce the problem?
1. MosaikAligner with -rur option

What is the expected output? What do you see instead?
standard fastq files
Instead i see values in quality line got corrupted. I see "%" which is 
equivalent to ..... But that is no 
the original quality value for that read. 

What version of the product are you using? On what operating system?
1.0.1367
OS=> CentOS 5
Running on Rocks cluster
