What steps will reproduce the problem?
1.open a repo folder
2.enter to git settings menu
3. go to Generral->Set Extend Menu Item
4. deactivate Submodule Add...
5. on the folder click second mouse button
6. open TortoiseGit extend Menu
7. See that Submodule Add. is still there

What is the expected output? What do you see instead?
Not see Submodule Add...

What version of TortoiseGit and msysgit are you using? On
what operating system?
tortoisegit 1.8.13.0
win7 64bit
msygit 1.9.5.msysgit.0

Please provide any additional information below.
If have only try this with submodules menu item, because I need one of them and
it wass missing. so I enter to the options, see that the submodules where
activated, then try to deactivate them, and woala, they start to apear.

Please see attached file for Usually, Often, Sometimes Used Items.

Some users are a little confused by the usage of extend meanu.
I take it as a "minus" operation. :)

Thanks, I got it.

Is really confusing, maybe it should say something like, Hide from normal
context menu, instead of move to extended ....

But anyway, thanks for the quick answer, now I have configured like I want it
