Multithread support

It seems to work stably and the performance scales quite linearly.

Changes:

• Multithreading support.
• Fixes bug in output sequence name.
• Uses different alignment randomization to make output consistent with different number of threads.

I have tested the output consistency with different number of threads. Please, test the quality calibration.
