Workflow through covariate extraction, start of package, and merge issues #44

This one had merge issues and not sure why as it I thought I was following a similar process as what I had done before. In any event, would suggest everyone checks their folders/files and maybe make a copy before pulling. It all looked okay, but still makes me nervous...
