Fix for #40.

To do:

[ ] Search code for any other uses of '..', and make sure it's working off of absolute paths.

@vishaalprasad Can you try this branch and see if it fixes your problem?

This doesn't seem to be hurting us, and I believe it works, so I will merge. @vishaalprasad please try this out after you rebase your branch on this.
