Adjust pre-commit settings to resolve some issues

Action Items

[x] ignore github issue template files
[x] set pre-commit.ci to run quarterly from weekly

Resources/Instructions

ignore github issue template files because mdformat is doing the wrong thing for square brackets (it should not try to escape them)

we should unignore this when mdformat does the right thing

set pre-commit.ci to run quarterly from weekly because weekly is too often to update syntax checkers
