1) updated --output_dir help message to alert user to use --output_prefix instead. Added underscore to error message: line 202. 2) consolidated OUT_ASSOC_NAME back to ASSOC_FILE variable, since it no longer needs to consider output_dir (and output_prefix) 3)(unrelated to output_prefix) -- removed old comment about assumption that strands are aligned (since the complements[ref_allele] now handles this).
