Intent of Change

Refactor (non-breaking change which improves the structure or operation of the implementation)

Description

removes startup, patterns and generation cloning from construct tree as this is now handled by the cli and bootstrap processes
Allows for the java freemarker wrapper file path to be specified through an environment variable

Motivation and Context

Support for https://github.com/hamlet-io/architectural-decision-log/issues/11 which allows the wrapper to be treated as its own engine source/part. Removes processes that are no longer required
